I'm baffled by this line of argument.
How can you expect ls to know about TEXINPUTS?
The ls-R database is a crude but effective way
of speeding up file searching, particularly on networks.
It is independent of TEXINPUTS, etc.
Note that you don't have to use ls-R if you don't want to,
and you will be back with your old settings.
Just delete ls-R.
I suppose it would be possible to have separate ls-R's
for TEXINPUTS, TEXFONTS, etc.
But is it worth it?
The present system is excellent, in my opinion.
As Hilbert (nearly) said of Cantor,
